The general answer is "The Standard GUI sucks because none of the developers use it, and nobody has stepped up to do maintenance on it." Sorry 'bout that.
That the channels are reversed is a bug that was probably introduced when a related bug in the template handling was fixed (just a guess, mind you). People have reported that it's been fixed by using a "wrong" swash setting.
There's a "Reverse" menu that should let you reverse all the channels. Unless that's not what you mean by "Reverse the channels". In which case you might try clarifying things, but see the first paragraph.
